the skype and facebook thing is a scripting error. wwwfy did not have access to them (in China) hence he never accounted for them. he has mentioned he will try fixing it.
the tool isnt perfected yet so i dont think its the right time to put it into your tweaks yet as there'll be alot of complaints.

One way to check if it's still working is using top command, and check the top cpu usage. If it contains tracker, I think it's working on that.
It'll be slow if you have many sms to backup, and background apps may also slow it down. So it's better to close all applications before running, especially the Message app.
closing the terminal should be fine to close it, while the better way is to get the pid by ps and kill it, and check again, so it's surely closed

The error
Failed open "/root/.commhistoryd/ids.dat"
also happens to me. But if you run
touch /root/.commhistoryd/ids.dat
to create the ids.dat file, it'll be gone.
As far I haven't found any problem with the error, so you can just leave it.

For the permission problem, my guess is when I upload, you download, copy to device, some step may remove the execution permission for security. Installing by deb should automatically check the permission, but I guess "chmod +x smsbackuprestore" may fix the problem.

I tried gtalk, which works.
I'll try skype later, and possibly fix that.
For facebook, I'm not sure if I can use vpn/proxy to get over GFW in China, if I can, I'll try ways to make it work.

I almost forget the initial purpose of this tool is to import SMS from other phones, instead of do backup and restore on the same phone.
It's because the official tool commhistory-tool might be more suitable for that.
You can download it from http://wwwjfy.net/tools/commhistory-tool
Don't forget to run
chmod +x commhistory-tool
to add execution permission
the usage is similar:
./commhistory-tool export filename
./commhistory-tool import filename
The only disadvantage is the exported file is a binary file.
Also I don't own the phone so I don't have much time to try it out. I'm sorry if anything wrong happens, and as usual get everything backed up first.

1. all messages imported like SMS (skype, facebook and SMS)
2. Skype contact imported with nickname instead real name
3. Facebook contact imported with -56778899@chat.Facebook.com instead real name
