It took me a while to track this down, so I thought I would throw it up here:

Code:
gconftool -s /apps/clock/alarm-custom --type string "/home/user/MyDocs/.ringtones/Pain of Salvation - Remedy Lane - 11 - Waking Every God.ogg"
Name: alarm.jpg
Views: 726
Size: 19.5 KB

I imagine you could probably replace the other tones as well:

Code:
# gconftool --all-entries /apps/clock
 alarm-time = 1220
 alarm-tone = /home/user/MyDocs/.ringtones/Pain of Salvation - Remedy Lane - 11 - Waking Every God.ogg
 time-format = false
 default-location = 327
 home-location = 386
 alarm-custom = /home/user/MyDocs/.ringtones/Pain of Salvation - Remedy Lane - 11 - Waking Every God.ogg
 alarm-tone1 = /usr/share/sounds/ui-clock_alarm_default.aac
 alarm-tone2 = /usr/share/sounds/ui-clock_alarm_2.aac
 alarm-tone3 = /usr/share/sounds/ui-clock_alarm_3.aac
 auto-sync = false
Why this is so different from ringtones (/etc/ringtones) I don't know.
