Yesterday I had to manually uninstall the package "libqt4-test" (previously uninstalling other depending apps) so I could update PR1.3 using the app manager. However, after the successful installation of PR1.3, now I can always read the following warnings in the log of the app manager:
apt-worker: Ignoring version from wrong domain: gstreamer-tools 0.10.23....
apt-worker: /var/lib/apt/lists/repository.maemo.org_extras_dists_fremantle-1.3_free_binary-armel_Packages

and the same for the following packages: "libsdl-mixer1.2" and "gstreamer0.10-tools"
For example, I have tried to manually uninstall "libsdl-mixer1.2", but the system package "mp-fremantle-generic-pr" seems to depend on it (???) and I cannot uninstall it without harming the system. Do you know how can I avoid those warnings?

Update: After installing healthcheck, both gstreamer warnings have dissapeared. However, "libsdl-mixer1.2" warning is still there. Is there any software that I can install to remove this warning?

Disable the extras repository and reinstall libsdl-mixer1.2

As root:

apt-get install --reinstall libsdl-mixer1.2

Did that but it didn't work.

I've also tried the "apt-get upgrade" command (without confirming it) and it says that libsdl-mixer1.2 is being kept back and not upgraded. Is this related?

DO NOT do this. You will not get (hypothetical from now on) firmware updates if you replace system libraries.

You can safely ignore the warnings, they are caused by packages in extras repository which shouldn't be there.

OK, too late. However I have not replaced a system library, I've only reinstalled it from Nokia's official repository. Is it now marked as manually installed and therefore it cannot be automatically upgraded?

Why administrators don't remove those packages from extras repository?

If you had Extras enabled you didn't install from Nokia's official repository and removed mp-fremantle meta package which enables firmware updates from Nokia. If you had all Extras repositories disabled, you reinstalled from Nokia, but there really isn't any point doing that.

Because there really isn't anybody who is totally in control what's in Extras repository, and nobody has bothered to raise the issue (including me)

I had extras repository disabled as robbie indicated, so no problem. I suppose that every N900 shows the same warning for this package.
