Using gconf I removed the Map Rep. and POI db settings and Maemo Mapper now boots. This means I have narrowed down the problem to what I think was causing it. I still want to look at the logs to see what was happening, can anyone point me in the right direction, initial searches on google and the forum come up short for the log locations.

I have seen another thread that details how to retain maps in your cache so you don't have to download them all the time. This is what I had originally tried to do when changing the map db locations. I put them all in a /mmc2/maemomaps/reponame.db. The other thread mentioned putting each file in its on subdir(even though the default location puts them in the same dir). Could this be a cause of the problem, or could it have to do with certain types of MiniSD cards(I am using a 4GB Class 6 Patriot).
