Why tracker-control -r? Let me guess you used screenshotmee for taking screenshots?
If so, the bloody app's default save path is /home/user/
My messages and contacts are precious so i can't just reset tracker so easily
but it's best screenshot app though

Yup its the best screenshot app i believe not only for the N9 but among all OSes...
However, how did Store QA let it pass when it saves to /home/user/ instead of MyDocs and spoiling tracker...Even cuteTube has a bug where it saves to /home/user/cuteTube/
I think these two apps' devs should be informed that some ppl's trackers might get corrupted due to this issue...
