This happened to me as well. It turned out that xorg package was not installed.

* edit /etc/ofono/modem.conf so appropriate option is uncommented
Start empathy
Edit -> Accounts
Click on "Add..."
From the "Protocol:" drop down, select tel
(docs about advanced settings here)
Click "ok"
Chat -> New Call...
Enter phone number
Enjoy

* I could not find a nice email app. Thunderbird and kmail-mobile are too heavy for the N900, and kmail is very desktop-oriented

Geary could be worth a look (available on the Yorpa PPA).
https://launchpad.net/~yorba/+archive/ppa
Yorpa are the same gadgies who wrote Shotwell so definitely worth a neb.

I just did a quick search on it. The screenshots look nice but very desktop-oriented. Have you tried it using touch and/or keyboard only?
