Is there a quick way to list (maybe with apt-get) those conflicting packages?

Oh, and if you use apt-get, you need to move the package cache to user home or to mydocs first.
I think this should do the trick:
sudo gainroot
mkdir -p /home/user/.apt-cache/archives/partial
mv /var/cache/apt/* /home/user/.apt-cache
mv /var/cache/apt/archives/* /home/user/.apt-cache/archives
mv /var/cache/apt/archives/partial/* /home/user/.apt-cache/archives/partial
mount --bind /var/cache/apt /home/user/.apt-cache

apt and application manager have different policies and apt is more forgiving about some of them.
